JFK is the bigger, international airport and has two runways. This also comes in handy when aircrafts are grounded and generally the airport uses one runway for landings and the other for takeoffs.
La Guardia is also an international airport. Its primary international traffic is from Canada. The airport is a great connection point for domestic travel. Its convenient for travelers in Manhattan, Queens and the Bronx.
JFK has more lanes for TSA and is less cramped than La Guardia. Although, the TSA expects to add more lanes in the near future.

La Guardia has MTA buses that run right through the airport. The M60 bus makes pick -ups at the airport and the last stop is 116th and Broadway in front of the gates of Columbia University. The Q33 bus to Roosevelt Avenue-Jackson Heights or 74th Street and Broadway in Jackson Heights Queens, the other two routes through the airport. Roosevelt Avenue, connects to the E or F trains into Manhattan.
JFKs AirTrain connects travelers to two central points outside the airport, Jamaica Station and Howard Beach. Jamaica Station connects to the E train and the LIRR to downtown Brooklyn and Long Island. Howard Beach connects to the A train.
